Detective Conan: Strategy Above the Depths (2005) Lima belas tahun yang lalu, sebuah kapal kargo bernama St. Yashiro No.1, bagian dari kelompok Yashiro, tenggelam saat sedang berjalan karena diyakini bertabrakan dengan gunung es. Namun hal tersebut masih belum berdasar karena sesaat sebelum kapal menghindari gunung es, sebuah bom meledak di lambung kapal. Kapten Okita Takeo juga meninggal karena racun dalam kopinya.
Perwira pertamanya, Kaido Wataru, dicurigai melakukan kejahatan tersebut tetapi tidak pernah dihukum karena barang bukti tenggelam bersama tubuh Okita dan kapalnya. Saat ini permasalahan tersebut masih belum jelas dan belum bisa diselesaikan. Keputusan akhir tergantung pada asuransi kapal. Kemudian hal buruk lainnya terjadi; Setengah bulan sebelum dimulainya cerita, Hideto Yashiro, suami dari CEO Yashiro Corporation dan arsitek Yashiro Corporation, mengalami serangan jantung fatal saat mengemudi dan mobilnya jatuh ke jurang hingga menyebabkan kematian.
Kasus-kasus ini diyakini masih ada hubungannya. Melompat ke masa sekarang, kelompok detektif anak termasuk Ayumi Yoshida (Yukiko Iwai), Genta Kojima (Wataru Takagi), Mitsuhiko Tsuburaya (Ikue Ohtani), Ai Haibara (Megumi Hayashibara), dan Conan (Minami Takayama), serta Ran (Wakana Yamazaki) setelah Kogoro (Akira Kamiya) dan Profesor Agasa (Kenichi Ogata) diundang oleh keluarga Sonoko.
Undangannya adalah pergi berlibur bersama di kapal pesiar bernama Aphrodite.
Suzuki Corporation dan Yoshiro Corporation saling kenal, sehingga tidak masalah bagi keluarga Sonoko untuk memiliki tiket liburan tambahan di kapal pesiar tersebut. Selain itu, Sonoko ingin memberikan penghargaan kepada Ran karena menjadi juara karateka yang bergengsi. Perjalanan mereka berjalan lancar, terjadilah pesta besar di atas kapal bersama seluruh penumpang. Tak mau kalah, rombongan detektif muda itu pun ingin memberikan kejutan dan memperkenalkan Ran. Saat kapal berlabuh, mereka mencari kerang untuk dihias dan dirakit untuk membuat medali untuk Ran.
Saat pergi makan malam, kelompok Conan bertemu Kusaka Hironari (Koichi Yamadera), seorang penulis skenario terkenal, setelah secara tidak sengaja menabrak Conan hingga kacamatanya terlepas. Bukannya meminta maaf, perhatian Kusaka justru tertuju pada Kogoro Mouri, seorang detektif terkenal. Kusaka dengan antusias menyambutnya. Dia juga memperkenalkan Kogoro kepada Akiyoshi Minako (Yoshiko Sakakibara), kepala desainer kapal pesiar Aphrodite.
Akiyoshi mendiskusikan desain kapal lalu memberitahu semua orang bahwa Hideto Yashiro, yang ditemukan tewas beberapa hari sebelumnya, adalah suami dari presiden perusahaan saat ini, Takae Yashiro.
Keesokan harinya, dua detektif cilik Ran dan Sonoko memutuskan untuk bermain petak umpet di kapal pesiar. Ayumi, Genta, dan Mitsuhiko memanfaatkan situasi tersebut untuk memasukkan medali yang mereka buat ke dalam jaket Ran yang diberikan kepada penumpang oleh kapal pesiar. Lalu mereka bermain bersama.
Sonoko dan Ai dipilih sebagai pemburu sementara yang lain harus bersembunyi. Sonoko dan Ai menemukan semuanya dengan mudah, terutama Conan yang bermain bola bukannya bersembunyi. Ran adalah orang yang paling sulit ditemukan. Sonoko mencari marina tetapi tiba-tiba diserang dan jatuh pingsan. Pada saat yang sama, Kusaka menelepon Akiyoshi, memberitahunya bahwa dia telah menyelesaikan draf akhir dan akan membacakannya kepada Akiyoshi.
Ia pun meminta Akiyoshi mempertimbangkan kembali keputusannya di akhir panggilan. Kusaka meletakkan alat perekam di gagang telepon dan menekan tombol putar. Selama waktu ini, dia pergi ke kamar CEO Yashiro dan membunuhnya.
