Detective Conan: Magician of the Silver Sky (2004) Menceritakan tentang latar salah satu permata biru bernama Gem of Destiny yang dibintangi oleh karakter layar terkenal Juri Maki (Keiko Toda). Juri menerima surat dari ahli penipuan yang tidak biasa bernama Kaito Kid (Kappei Yamaguchi); Dalam suratnya, Kid mengumumkan bahwa dia akan mengambil Permata Biru Juri, yang merupakan harta paling berharga Juri, untuk muncul di organisasi. Kogoro Mouri dikirim oleh juri. Hal ini kemudian dengan gembira dipromosikan oleh Conan alias Shinichi Kudo, yang sangat suka menemukan kasus, apalagi mengetahui betul bahwa lawannya adalah musuh bebuyutanku, Kid.
Para juri mau tidak mau mengundang Kogoro, sang kriminolog anak, Ran dan Sonoko untuk menontonnya tampil dalam musikal berjudul Joséphine. Kid muncul di dalam teater dengan menyamar sebagai Shinichi Kudo. Hal ini mengejutkan semua orang, terutama Conan, Shinichi Kudo yang asli. Dia segera mengetahui bahwa Kid akan mengambil permata itu dan pengejaran dimulai sementara yang lain menonton drama Josephine di teater. Conan memerintahkan untuk menyelamatkan mutiaranya. Atas apresiasi para aktor, mereka mengundang seluruh Kogoro yang hadir di teater bersama-sama ke acara di Hokkaido.
Ran memanfaatkan situasi tersebut dan mengajak Eri, ibunya, untuk pergi bersamanya ke Hokkaido dengan alasan Kogoro tidak bisa menemaninya berlibur.
Di final yang panjang, mereka lepas landas dengan pesawat Boeing 747-300 untuk pesawat SKY-J. Tak ayal, di tengah perjalanan, Juri Maki yang mungkin sudah ahli menerbangkan balon udara SKY-J dengan cepat mengajak dua pilotnya dan pulang ke rumah. Bagaimanapun, Juri Maki tiba-tiba mengakhiri penderitaannya setelah bos Juri, Masayo (Aya Hisakawa), mempromosikan coklat kepada beberapa turis.
Dengan cara ini, Masayo dengan cepat dicurigai oleh semua orang. Namun tidak dengan Conan. Conan merasa ada yang tidak beres, terus mengamati perkembangan kasus, dan mulai memikirkan siapa pelakunya dan bagaimana proses berpikirnya.
Tidak dapat menemukan jawaban, Conan harus menghadapi peristiwa lain secara bertahap. Kedua pilot pesawat tersebut sebenarnya terluka karena mereka terlihat mengabaikan kenyataan dengan tidak memakan coklat yang diiklankan Masayo. Hal ini membuat semua orang berpikir bahwa Masayo adalah pelaku yang jujur. Lambat laun pesawat kehilangan kendali tanpa pilot, Conan bisa melakukan hal tersebut karena harus memberikan perintah autopilot namun pesawat belum juga tiba karena kedua pilot dalam mode pangkalan. Kedua pilot tersebut sudah tidak bisa bertugas lagi. Saat ini, pesawat SKY-J terbang tanpa kendali siapa pun.
Untungnya, ada Isao Shinjao (Shin’ichiro Miki), kaki tangan kelompok Juri, yang ahli menerbangkan pesawat, mungkin untuk menunjukkan rasa jijiknya atas ketidakmampuannya. Bersyukur atas tawaran bantuannya, Conan menolak setidaknya sampai batas tertentu. Bersama-sama, mereka mendapatkan kembali kendali atas pesawat. Bersyukur atas bantuan Ran dan Sonoko, mereka akhirnya bisa melakukan pendaratan darurat di pelabuhan Muroran, Hokkaido. Dan Conan juga bisa dengan mudah memahami kasus-kasus di langit.
